The little script I made (http://www.polosson.com/public/scripts/AutoClean_groups.py.zip) is quite simple. It looks for all unused libraries and remove them. At the end, it save and reload the blend file to make those removals effective.
I used this script successfully, but it’s quite old now, and I have not used it for some time… So I don’t know if it suits well the last blender versions, although I don’t see nothing that could prevent it from working.
If you are afraid about its safety (I mean, loosing some data), you still can save a backup blend file before, and check if everything is fine after running the script.
