In the addons: hardops and boxcutter, are there tools to subtract the pleats generated by boolean in a mesh like the ones in the image below?

and to clean up the joins, produced by boolean to apply bevel?
Is there another addon that has much more automatic tools to deal with defects produced by Boolean operations?

No, these features are not available on boxcutter and hardops.
However, you could still transfer the normals without any addons, using the data transfer modifier.
as for the ‘offset cut’ feature - you could use the bevel shader to solve your beveling problem when you create new booleans.
