In the outliner clicking on the camera icon on the right hand side toggles on/off the objects renderability. You could also just put it on a leyer that you have set not to render.
Funny, I tried the same today. However, for my results I used the Shrinkwrap modifier (faster & sometimes cleaner results).
You can also subdivide the cube a few times, give it a displace modifier with a cloud texture. If you animate this, you can get nice moving surface during filling
