Color nanoparticles

I am creating an octahedron-shaped nanocluster.
I need to distinguish the corner, edge and face atoms with different colors.
Appreciate your comments.

I created an octahedron mesh and a particle system emitted from volume

So all those balls are particles, is that right?

Each ball represents an atom

You can add various colors to your particles by using Object Info node along with Color Ramp (see here), but bear in mind that those colors will be distributed in a random way, i.e. you won’t be able to control them anyway.

The best solution I see here is to convert your particles to a mesh system (see here), after that, you would need to assign a different material to one of your balls via Edit Mode. Here’s a good tutorial on how to do this:

UPD: I’ve also found this one advice, but I’m not sure whether it’s satisfy your needs or not.

There is a Geometry nodes group made specifically for doing molecules.

Download on the right side - Releases.

That may or may not be helpful. Finding the other users will certainly help you. Look for Brady on YT…

You can Object Menu > Apply > Make Instances Real. Then you can easily add different color to the balls. Remember to make a duplicate of the whole thing so you can go back to the particles if you need to.
