Are you talking about those metal bars coming in diagonally from above? If you are, that’s an incredible glitch! Can you post a screenshot of your 3D scene (in wireframe, e.g.)?
If you’re talking about black in the water, you may want to check the number of reflections and refractions you’re allowing in your render settings. If you only allow 3 refractions, wherever it needs 4 or more it will appear black. With water flying all over the place, I would expect this error to appear frequently, thus the black flickering…

No problem in the 3D scene
This problem appears each time I make a cycles render of a fluid with a lot of particles and subdivisions.
But if I put only 2 subdivisions, no problem, but the render isn’t pretty (subdvisions make a more beautiful look).
Is your 3d view set to preview or final? I found that I occasionally get these, but they happen when I mess with the timeline while it is baking. If I set the view to preview and wait until it is totally finished baking, then I don’t get them.
I have no idea what causes them, but they are very, very annoying.
