makehuman export imported with the “import mhx addon” (which has to be enabled in addons settings)
and the generated makehuman was from
makehuman 1.0 pre-alpha 5.1

For the rigging it makes no difference if there are multiple layers used. It is no problem to rig a mesh on a different layer as the armature is.
There was no difference for the imported makehuman in rigging the high-resolution mesh or the low-resolution mesh or the shirt and jeans.
ps. you should always include what you have and what you did. Maybe you only tried to import the makehuman-export for 2.4 … (makehuman generates 2 mhx files, one for 2.4 and one for 2.5…)
the only thing i could not use is the different uv-unwrapping of the low-poly-mesh. Its uv-unwrapp is different from the high-poly-mesh and the material with textures does not suit to it.

shows, the posing of the different makehuman-meshes works.
It shows the sync in pose of the high-resolution-mesh with
the shirt and the jeans together.
I even moved the high-resolution-mesh to layer 6 - because
i wanted it away from its default.
Are you shure, you use the right pose-bones?
You noticed there are different settings for ik/non-ik?
What happens if you move the base-bone (thats with the
circle-shape-and-big-arrows at the bottom of the feets to
move/rotate the whole thing …?)
(except the eye-aiming-bone… this is not parented to the root)
Did you notice that the mhx-importer deletes other things…
… for example, you use the default scene with one cube
and you import the mhx, then the default cube is gone …?
