materials getting transparent

after putting some items in a seperate render layer to make them glow, adding the glow, and mixing them back together the glowing objects show through. don’t know if this is 'cause the render layers or 'cause the compositing.

since i’m not that experienced with the compositer i hope someone can help me.

You can create a mask for your “Render.000” layer, effectively using the geometry from the other render layer to occlude the light-beam stuff.

However, for this to work, you need to set the material of the center (cylinder) glass to use raytraced transparency instead of z-transparency.
