I’ve made a honeycomb-looking plane base and wish to cut out the circular part of it. However, it turns out that by using knife projection the result is akin to a plain waffle and not a nice round circle with the “extrusion” upwards. If someone does know how to help with cutting out without messing the edges of a shape, forming the thing like miniature base, i would be very grateful. The guides on the web are not helping with this specific problem and instead focus on making the entire new base, which i am not aiming for, instead i want to make a “plain” with its upper face being covered in different shapes and the like and then “cut” the appropriate circles away.
Can’t you do it with a boolean?

You just have to make a circular shape that cuts through the mesh. And then you can clean it up by connecting certain vertices together. But one thing that is important is that you should pay attention to how many vertices your circular shape has so it’s going to be easier to boolean the object.
