Is that a plot feature (like for example, you stop the evil overlord from gathering all 7 crystals before the planets align, you fail, game over), or is it something you encounter in normal gameplay? (like for example, in the middle of a level, there’s a base with guns that the enemies can reach and use against you, you fail, game gets a lot harder)

A lot of games have randomly generated spawns. Not very specific there. However, games with bases that take place underground narrows it down a little. Does the entire game take place underground or only some of it?
My suggestion is that you should probably post this on a gaming forum like GameFAQs or something instead of here. You’re a lot more likely to get results there by experienced gamers.

I dont think one exactly like you described exists… Not that i know of anyway…
The closest i can think are the dungeon keeper games, a couple of great titles from Bullfrog games
