Question about baking (after using Magic UV)

So, I already baked the textures to the whole scene using UV project and a photo of the room. I just copied certain UVs using Magic UV and pasted them over other areas to fill in the the entire wall. I want to now bake the wall the way it is so that I can texture paint on the wall. However, When i unwrapped the wall and baked the texture, all of textures showed up in the wrong places. What did work was that i only baked the textures from the wall (as opposed to the floor/cieling/doors/pictures). Is the fact that i copied and pasted all of those UVs to begin with a problem? If so, how could I go about doing this?
