Is there a way I can export my animation on a transparent background, so I don’t have to do it in photoshop frame by frame?
in the render tab push rgba and chose a format that suports alpha. I use .png . you will get an image sequence not a movie or .avi. you can use the sequence like a movie in the sequance editor. add image select all A-key(it helps if you set the export path to a new empty folder before you render.) treat the image sequence strip as a movie strip in the editor.
