Well, that’s a very interesting question… There is no way you can randomize the height or length or any of the attributes of the wave effect on one object (a Plane for example…)… How about you use more than one Planes for your water surface and add a wave effect for each one, with slightly different attributes??? It might give you some short of randomization, allthough it would require a lot of work to set up… It would be interesting to see if it works…

You just gave the answer yourself… You can do it with Particles…
You can also add more than one wave to a surface. Different waves from different origins with different speeds and heights can combine together to create a nice semi random pattern.
It contains the entire chapter from the Blender 2.0 guide, dealing Materials…
Scroll down the page, till you find a section called: “Realistic water ripples by Randal Rickert” or something…
It will give you a very good idea about how to make a nice looking water surface…

P.S.: About the wave effect, I think Theeth’s suggestion should work better than mine… Actually mine was kinda dumb… I totally forgot about the possibility to add more than one effect on the same object… Seems like my brain is shortcircuited or something…
You can use blender cvs with its displacement mapping and use wood texture for waves then add cloud texture for variations I did a really cool flag animation…
