I’m trying to use blender 2.5 to animate a character that I rigged in blender 2.48. When I open the .blend file in 2.5, everything seems to work right. Except when I move bones that are deforming surfaces. There it looks like the weights painted on the vertices are not taken into account and the whole vertex group seems to move uniformly.
Here is a screenshot of what it looks like when I move the jaw bone in 2.5:
And here is what it looks like in 2.48:
Is this a known bug? Is there something I need to do when I open blend files created with 2.48 into 2.5 for them to behave properly?

PS: In both case the “Deform” checkbox is checked and the “Vertex group” and “Envelopes” options are checked.
So I realized that for some reason, when I open the file, an “Armature” modifier is automatically added and the type of the relationship between the surface and the armature becomes “object” instead of “armature”. If I remove the “Armature” modifier and change the relationship type back to “armature”, then the deformation behaves properly again.
But then, each time I undo or reopen the file, I get the “armature” modifier back and the wrong relationship.
Has anybody else experienced this? Is there a workaround?

PS: I cannot say I understand perfectly the differences between parenting with an “armature” relation type or using an “armature” modifier (only that they behave very differently) so it is very possible that I’m just not using the tool properly. If there is any documentation that describes these difference in some details, please don’t hesitate to point it to me
