In your second image, are you asking for advice on how to bridge the two things together, or just playing around?

Alright. It looks like you’re trying to connect a foot to a leg, or similar. It’s probably going to be easier if you delete the faces on bottom of the leg, then select a single loop of vertices, rather than faces, on each and then run the bridge.
If you’re still getting normal weirdness doing it that way, after bridging, try selecting everything and recalculating normals.
In your wireframe, it does look like that mess is still under there, assuming you’re referring to the extra faces that are inside your mesh. Personally, I’d remove them, especially if you’re going to be rigging.

Maybe, I don’t tend to use it, so I don’t know much about it. If you don’t need the junk that’s outside the leg, you can probably just delete it while it’s out and reattach the foot. In this screen shot it also looks like there’s extra geometry up in the thigh. You might want to check that out.
If you want more detailed advice from more people, sharing the file would be helpful.
It’s your Mirror. You already have a mesh on “both sides” (though not quite symmetrical), and on top of that it gets mirrored. So you have twice the geometry.
Either delete half of the mesh (probably preferable), or delete Mirror Modifier.
Ah, and since you use X-mirror in Edit mode options (top right corner) it gets messed up even more (this option tends to cause weirdness occasionally).
I’d recommend watching a few blender tutorials before posting any further “issues”.
