Is it simply colors applied to a mesh?
Or are these special reference colors that cannot be seen in the final render?

Thanks and the point of this is to keep things neat and organized?
This display mode simply assigns a more or less random colour to each object according to its name. As for the organisation of your scene, it’s up to you to manage that in the layer section.
