I’m trying to figure out how I’m going to make a hole in the surface on the side of the main cylinder. I want to use the Subsurf modifier and have everything still rounded. Are there any good ways of achieving this?

There is no problem with the other parts, but I think the marked part will be quite tricky.
There seems to be a video that can be referenced among the videos in the link below. (There are no same conditions)
After seeing the tutorial video in the comments and the other screen screen shots I made this. I did change it a little but all of the comments helped
