I had that problem recently too, or a similar one at least. My solution:

The modifier stack is bevel, bool, bevel.

You create a vertex group and add all vertices to it. Now the trick is, the vertices, created by the bevel modifier will not be part of this vertex group.

So you limit the second bevel modifier by the inversion of the created vertex group, and it will only affect the vertices created by the bool.

In the end, each vertex in the mesh will be bevelled by either the first or second bevel, but not both.
