Fixing twisted quads

Apparently while modeling some important flat quads become twisted and Blender is adding a crease in the middle which looks bad. How do I fix quads and flatten them out?

Is there a way to affect the stretgth of the “Make Planar Faces” operation? It’s not making them 100% planar. I have to repeat this command to get the faces gradually more planar.

Not really, but the tool will use a interpolation of the selection, so the result may differ based on what you have selected. Usually i use it for a single face and replace the others by vertex or edge snapping.
