I ha ve done some mocap on Freemocap, and exported a .blend file with keyed empties (head, hips, hands…).
How can I retarget this to an auto-rig armature (or even rigify) ?

Use Copy Location and Copy Rotation constraints on the bones- bones targeted to the keyed empties. That is to say, Hand Bone.L → Copy Location/Rotation → Empty (Hand.L), etc
