I Recently got a computer with Linux and I downloaded Blender 2.5 Alpha 2, but whenever I open up blender it looks messed up like this

Yes your graphics card is answer. But driver for it in Linux is more correct answer. First of all 9.04 is rather old. Second disable compiz (desktop effects) if this not help look at proprietary driver installer (device drivers in menu). If your card is Intel or ATI(Amd) then simplest way is upgrade to 9.10 or 10.04. If your card something like via then Linux not an option at all.
