I have two videos one is white and black, the other is a full color movie. Is there any way to set the white to be transparent in the video sequencer. I want to overlay just the black part.

You can use the texture settings to derive the alpha based on the black/white by enabling CalcAlpha, just click the Alpha twice so white is zero alpha (normally black is zero). Use the BW video as a texture to a flying plane in front of the camera, and do the alpha over in either the compositor or sequencer.
