If your computer won’t save settings (with Ctrl U) what can you do? I’m sure it’s not Blender’s fault. No doubt it is Windows 7.

Are you admin on your computer? If not you may have a problem, BUT otoh make sure that you set to view hidden files and it may work. What version are you using as the place where the themes go has changed throughout the different versions of 2.5.
If you are using a recent build, try adding a config directory to hidden applications data folder, mine, in xp pro is:
C:\Documents and Settings\Lyle\Application Data\Blender Foundation\Blender\2.53\config and that is where the latest startup.blend file is kept
