The clouds are a real sky from CGtextures.com.
It’s actually a giant plane placed behind the scene and aligned with the camera. It is textured with the sky image and has a diffuse shader (no reflections). The light flare and more luminous parts on the right hand side were done in post.
Doing this has some advantages over working with an alpha map. The sky blends better with the rest of the image and will be reflected in all objects around it.
It’s so simple, I believed it was a HDR map, ok…^^

Thanks for sharing how you made the sky look like this, I’ve been having quite some troubles figuring out how to create clouds within Blender. I suspect you also use Terragen in some cases, like this one:
