Take a look at this .blend…

Why is there a funny seam at the base of the neck when I smooth the model?

Never mind, I figured it out. There were 499 doubles in that area for some reason…

While on the subject, how do I specify the remove double radius?

there seems to be a concave set of faces at that point
I moved the center vertex forward and up and it looked fine to me.

use the limit field under the Remove Doubles button in the Mesh menu to define your radius
